I just completed replacing the ORIGINAL exhaust system on my '60 and I'd like to pass along some information.
I purchased my new system from Pat Wilson's and I'm glad to report that the fit was absolutely perfect. I had no assembly or clearance issues at all. The original intermediate pipes were one piece from the H-pipe to the mufflers. The replacements are made in two pieces which greatly simplifies the installation process. Another interesting note is that FORD used brass nuts to fasten the exhaust pipes to the manifolds (at least on this car). I couldn't believe how easily the nuts came off after 55 years and only after I had them off did I realize they were brass. Sure saved a lot of potential trouble.
The original pipes were still intact but I could see they were getting a little thin in some places so I think it was a good move to replace them.
